MolDock: a new technique for high-accuracy molecular docking.

چکیده
In this article we introduce a molecular docking algorithm called MolDock. MolDock is based on a new heuristic search algorithm that combines differential evolution with a cavity prediction algorithm. The docking scoring function of MolDock is an extension of the piecewise linear potential (PLP) including new hydrogen bonding and electrostatic terms. To further improve docking accuracy, a re-ranking scoring function is introduced, which identifies the most promising docking solution from the solutions obtained by the docking algorithm. The docking accuracy of MolDock has been evaluated by docking flexible ligands to 77 protein targets. MolDock was able to identify the correct binding mode of 87% of the complexes. In comparison, the accuracy of Glide and Surflex is 82% and 75%, respectively. FlexX obtained 58% and GOLD 78% on subsets containing 76 and 55 cases, respectively.

Molecular Engineering of the Geobacillus stearothermophilus α-Amylase and Cel5E from Chlostridium thermocellim; In Silico Approach
Background: Considering natural thermal stability, Geobacillus stearothermophilus amylase and Cel5E from Clostridium thermocellum are good candidates for industrial applications. To be compatible with the industrial applications, this enzyme should be stable in the high temperatures, so any improvement in their thermal stability is valuable. Objectives: Us...
متن کاملSynthesis, docking study and β-adrenoceptor activity of some new oxime ether derivatives.
A new series of oxime ethers 4a-z was designed and synthesized to test the blocking activity against β₁ and β₂-adrenergic receptors. Docking of these ether derivatives into the active site of the identified 3D structures of β₁ and β₂-adrenergic receptors showed MolDock scores comparable to those of reference compounds. Biological results revealed that the inhibition effects on the heart rate an...
متن کاملDesign, Modeling and Computational Analysis of crRNA to Regulate MetastamiR-10b and MetastamiR-126 in Post-transcriptional Level by CRISPR-C2c2 (Cas13a) Technique
Introduction: Metastasis is one the most important causes of mortality in cancer patients. Recent studies have shown the metastatic potential of a specific group of microRNAs called metastamirs. miR-126 is shown to be correlated with the colorectal liver metastasis. Also, overexpression of miR-10b has been reported in metastatic breast cancer. Therefore, down regulation of these miRNAs at tra...
متن کاملMolecular docking approaches in identification of High affinity inhibitors of Human SMO receptor
Inappropriate activation of the Hh signaling pathway has been implicated in the development of several types of cancers including prostate, lung, pancreas, breast, brain and skin. Present study identified the binding affinities of eight established inhibitors viz., Cyclopamine, Saridegib, Itraconazole, LDE-225, TAK-441, BMS-833923 (XL139), PF-04449913 and Vismodegib targeting SMO receptor - a c...
متن کاملVirtual screening and pharmacophore design for a novel theoretical inhibitor of macrophage stimulating factor as a metastatic agent.
INTRODUCTION Metastasis is a crucial aspect of cancer. Macrophage stimulating protein (MSP) is a single chain protein and can be cleaved by serum proteases. MSP has several roles in metastasis. In this in silico study, MSP as a metastatic agent was considered as a drug target. METHODS Crystallographic structure of MSP was retrieved from protein data bank. To find a chemical inhibitor of MSP, ...
